Still working on my 1965 4000. The two bolts holding on the front of the left step were broken so I decided to drill them out and re-tap the hole I drilled thru to the transmission and oil started running out. Were the holes suppose to be all the way thru or did I drill too far and dammaged the transmission

Big boo boo.
Those are blind holes - so they don't leak.
Clean it out good with lacquer thinner and locktite the bolt in. That might stop it from leaking.
 
They were blind holes... I wouldn't get too bent out of shape. Just get a tube of the white Loctite sealant, coat the threads good and torque it in place. I doubt it will pose a problem.

BTDT, only it was one of the bolt holes for the drawbar bracket on my '64 4000. Fortunately I was using only an 1/8" drill. Squirted Form-a-Gasket RTV in the bolt hole and on the replacement bolt before installation. It has not leaked in fifteen years.
 
Millions and millions of auto/truck engines had head and water pump bolts that go into water jacket. Just seal them up correctly and go.
