Steel Roof Penetration

I'm going to have do something I've never done before, go through a R panel steel roof with a 3" PVC vent stack.

I've seen the rubber flashing boot with an aluminum flange that conforms to the shape of the roof. Is this the preferred method? Any sealer recommendations? Thoughts?

That is the best way. Use vulcam, butyl, or gutter seam sealer for the caulk. Bend the lead around tight and screw it down with stitching screws.
 
They have a new method. It slides on, then you pour in a filler, it is semi liquid, when it sets up will not leak around the pipe.

I had to do that about 15 years ago on the only metal roof I've ever installed. I must have done what frankmn said, since the method casenut1 described didn't exist then. It hasn't leaked, but I remember not being happy to have to do it that way. I have an old fashioned prejudice in favor of mechanical solutions to waterproofing situations over any method that depends on a sealant. For instance, I would always prefer a pitched roof with any appropriate type of roofing rather than a flat roof that required hot mopping. But, we do what we have to do.
