1994 Ford/NH 1720 hydraulic cylinder cover

Hey all, just bought a 1994 1720 4wd with 2300 hours on it. Noticed the 3 point lift "hiccuping" and slowly leaking down when carrying a 5' bushhog. Hopped on YouTube and found the culprit may be a worn hydraulic lift head seal. Tore off the sheet metal and removed cylinder cover under the seat. Pulled cylinder and head out. Replaced head seal and now comes the problem. I installed the cylinder back inside and went to put the cylinder cover back on the tractor and the cover will not "seat for enough down to get the threads on the bolts started. Any tip will be appreciated! I manually picked the rear arms up and down yo make sure the rod was back in the cylinder and it appears to be so. I just need the slightest bit of play to get the bolts started and then plan on doing a star pattern to seat it and then use a torque wrench to get exact bolt torque. Some youtube videos the guts had no problems and a few did. I tried everything I could think of for 4 hours today with no luck.
