I discovered some minor rust inside the cylinders of the engine and want to take care of it before it becomes a problem. I was wondering what the best way to remove the engine
head with basic hand tools is (I live in the city and this project has a very limited budget).

How do you know there is rust in the cylinders with the head still on? Is the engine stuck?

Do you have any other reason to believe there is a head or gasket problem? Like overheating, coolant loss, etc.?

Surface rust in a cylinder is very common when the engine has not run in a while, especially stored outside. Removing and successfully replacing the head gasket is quite a job, no need going there unless you are sure it needs to come off!

If you really want to work on it, I recommend having and reading a shop manual first. It will more than pay for itself in mistakes not made!
 
I found the rust by pulling the spark plugs and sticking a flexible camera inside the cylinders. The rust appeared to almost be loose and kind of flakey, but that might have just been the lighting and not so great camera quality. I was concerned that if I left it and tried to start the tractor, it would cause me problems later on. I do plan on fully tearing it down and restoring it someday so any damage would be fixed then. It won't be used much or worked very hard until them for the most part, mainly just clearing snow when the city never comes through our neighborhood until someone has already plowed it out with their truck.
 
I don't think the engine is etuck but I can't check as there is a loader on it and I can't get to the front of the engine to try and turn it (The grill guard is shoved right up against the front piece of the hood and I have no good was to move it).
 
Get a bore scope and app for your phone . Take pictures of what you got going on . Dont try to pull it with something ,you might do more damage . Since your on a budget . Also your budget may not be realistic for what you have to correct to get that tractor needs. No getting around that .

What happens when you try to crank it with the starter? Another way to turn the motor is to jack up one rear wheel and with the trans in a high gear try turning the wheel. You can "bump" it back and forth making use of the inertia of the wheel-tire.
 
Sounds like it has been stored for a while and rain or condensation got in the engine.

Here's what I would do...

Put a piece of 1/4 inch plastic tubing on a blow gun, blow as much rust and any water out of the cylinders you can. Then put a couple ounces of light oil in each cylinder, let it be soaking a few days.

Crack all the oil drain plugs lose, let all the water drip out. Don't change the oil yet, wait and see if it is stuck, or if it will run.

Put a fully charged, known good battery in, see if it will crank through. Be aware it will blast the oil out of the cylinders if it does turn, so prepare accordingly!

If it spins, spin out all the oil, be sure you have gas in the carb, and good spark at each plug, see if it will start. Be sure it gets oil pressure, sometimes the pump will lose prime after sitting. Be sure there is coolant in the radiator.
 
If the fan belt is as tight as it should be you should be able to see if it is locked up by trying to turn the fan a bit
 
Get the cylinder cleaned out with air and lubed up as suggested. If need be pull the starter out and pry against the stater gear teeth on the flywheel. I am talking about really get after it with 2 foot of leverage like a crow bar. If your tractor has a TA the TA should be in the low or pulled back position otherwise as somewhat of a nuisance fault of their design it locks the engine from turning backwards.
 
That can be a number of different things going on. Stuck engine, poor battery cable connecti0on some place, bad solenoid or even a bad STARTER

That is classic bad cable connection.
