I posted this on the case site not able to find anyone available yesterday who wanted to tackle the question. Although I probably complicated it by second guessing myself expressing my own thoughts rather than just asking the question. and maybe misinterpreting an archive post rather than just following the service manual. Could be it was just a really lame question as well. Anyway here go's
I have a case SC 1952 new rings new bearings had the cam governor,crank and sleeves out. split the tractor flywheel and pressure plate removed. Now I'm putting it back together. When the #1 cyl is on the compression stroke and the drill mark on the flywheel is centered in the sight hole should the camshaft crankshaft and governor timing marks be aligned.
Just a Note: The flywheel is indexed by 6 bolts that will only let it go on one way the push rods and rockers are off and all covers are off. Piston rod caps are on the side of the camshaft. Rod numbers are facing away from the camshaft.

Not familar with that particular engine, but you can verify the cam timing by having #1 at TDC on compression. Rock the crank back and forth while watching the lifters on #4. They should be in overlap. Turning the crank CW, the exhaust should be just closing at TDC, and the intake just opening as you go past TDC.

I don't know why the governor gear would have a timing mark, unless it drives something else like the distributor or mag. Once you verify the cam timing is correct the marks should begin to make sense.
 
Thanks Steve the governor runs a distributor and has a timing mark that lineup with the camshaft. I am putting the rocker arms and push rods back in today and will evaluate the valve train and get back with all. Thanks for the response

Verify that #1 is @ TDC when the flywheel mark lines up. If that is OK, then verify that the crank, cam, and accessory drive timing marks are all indexed.

I don't know about your specific engine, but it is NOT uncommon for #1 to be somewhere other than @ TDC when the cam timing marks line up.

Likely, that has to do with the cam being at a point where there's no valves "on the ramp", making it easy to install the timing gears with the marks lined up, at this position.

I believe that tractor came originally with a magneto, which explains the timing mark on the governor gear, like the AC's I'm familiar with. Then with a distributor it made no difference.

Yes it had a mag I replaced it with a distributor

TDC #1 both valves closed #4 both valves tight rocking the cam back and forth there is a over lap one direction the exhaust valve opens the other the intake opens when turned clockwise the exhaust is closing the intake is opening This is # 4 I'm talking about. Thanks Byron

This is pictures of what I'm working on Had 2 cracks 1 in each web between 1 & 2 3 & 4 Installed an .080 piece of 301 stainless with 4 each 1/4 inch bolts over the cracks in the web I had to tap the holes in the web because there was no room to install a nut on one side of each web. Installed repair plate wet with jbweld and then encapsulated with light coat of jbweld and a top coat of black gasket maker Installed the sleeves wet with gasket maker at the top mating surfaces. I also reworked the top deck filling all low areas with jbweld no unusual poping noises when I torqued the head Got my fingers crossed through. Thanks Guys Byron
