Backhoe Hydrolics repair

So I have a new holland backhoe that we boiled the hydrolic fluid in. It had a clogged hydrolic filter, that was causing the fluid to overheat. So as a result, all of the hydrolic cylinders were leaking. I just changed the seals in the front 4 clyinders, but now I need to move the machine. Should I change the old fluid out now, and put new fluid in before hooking up the front clyinders, or should I use the old fluid in the freshly rebuilt cylinders?
 
I wouldn't be worried about the cylinders, I'd be worried about the pump. If it were me I would change the hydraulic fluid now. Finsh your repacking whatever else run it a little bit and change the hydraulic fluid again.
 
Is it bad to idle the tractor with little to no hydraulic fluid in the tank? I turned it on to see if I could lift the digger arm, and couldn't so i turned it off.
