JD 820 pony motor problem

Last fall I decided I needed to get a JD 2 cylinder diesel tractor. Found an 820 on an auction and got it. Got it home and washed it up and the pinion gear on the pony wouldn't engage into the flywheel. Long story short the clutch facing came off and I had to remove the pony engine. I also completely rebuilt the transmission on the pony. Here is my problem...the pony and transmission work like they should but the pinion gear barely engages the flywheel. It all works good for now but I know that it is not right. All the linkage is adjusted correctly according to the manual. I just know that the pinion gear should fully engage into the ring gear and it isn't. Any help would be appreciated.
 

Welcome to YT!! You started out pretty much right at the top with the biggest old tractor possible! I don't know much about JDs but your question would get more looks from JD guys down on the JD forum.
