Get all of the rust out of the pits, and then, yes, Bondo works quite well. I've smoothed out a couple of Farmall hoods using that method.
 
whatever you use to fill it - sandblast first, then spray with phosphoric acid - that'll convert any remaining rust to something benign.

Hit it quickly with a wire brush, then fill it - prime it - paint it.
 

Depends on how deep your pitting is. Clean out all rust and use multiple coats of High Build or Filler Primer with sanding between coats.
 
Last winter I used a filler that had aluminum in it to smooth a couple of fenders that were pitted so bad some of the pits had small holes rusted through to the other side. The fenders were sand blasted before I got hold of them. I forget the name of the stuff but I got it at a local auto parts place. It's a little tough to work with because it starts curing in a minute so you have to get it spread fast. After sanding I used a final thin coat of regular bondo. The job came out really nice. I have a notion this aluminum stuff will flex more without cracking when layered thick. Jim
