I am in the process of fixing up my 1967 Datsun Roadster which has been off the road since 2001, when I got more into tractors. In 2001 the paint had still looked decent, but when I got it down to work on there were little blisters all over it. This is what I found under the paint.

The first two show the abundance of rust spots, The other two show after cleaning. I don't want to go too deep into the already thin metal. I see this as a good demonstration of the need for acid treatment to neutralize visible and invisible rust.
 
I've seen Japanese cars do that within two yrs of new from factory. I worked in a new car dealership body shop in '71-2-3 and '74 . It was Olds/Amc and then they were one of the first to take on a Suburu dealership. This is what you found on a lot of them when doing insurance repairs on them.
 
Looks like it needs a good phosphoric acid preparation,water wipe down,dried off scuffed with 220 dry.wiped and bowed off,then primed with epoxy primer or zinc cromate primer acid etch.
 
Yup,I treat bare metal wherther I see rust or not. As you stated,rust is often small enough to be unnoticable.
 
Hi Looks like a mild case of Japanese tin worm
hatching, hopefully the acid will kill them. They
are real nasty contagious little blighters if you
get a heavy infestation on your vehicle .
my GMC 1500 caught them of a Toyota I parked to
close to in the mall one day!.
