The correct thing to do is remove all paint down to metal and repaint. Assuming you don't want to do this, the easiest thing is to dab on a little touch-up paint with a brush or toothpick depending on the size of the spot. This hides the rust but it is still there and will grow well under the paint. What I believe is the best thing to do is to apply a little phosphoric acid to eat up and neutralize the rust, then apply a drop of primer, then top coat of touch up after the primer is dry. Be careful with the acid, as it will dull brighter paint colors. you need to give the acid ten minutes to work, then rinse off with water.
 
More often than not that rust is coming through from the backside. It has been slowly eating away at the sheet metal, and is just now becoming visible on the shiny side. You can sand it down and repaint, but the rust will be right back in just a short time. Only way to cure it for sure is to cut out the rusted area and replace with new sheet metal.
 
What you can see will be twice as bad from the back side. I have a few show cars and have redone many - the only way to stop it is to cut it back to good metal and go from there. It is time to make some decisions: do you care what the pickup looks like, is it time to trade it, or will it just end up being a farm beater anyway?

Is it still under rust-through warrantee? Toyota got to put a new bed on my Tundra to the time of $9000. Sure it's a farm pickup, but I wash it good to make sure it doesn't rust.
