1850 diesel manifold studs

I have my intake and exhaust manifolds off for a repair and I noticed the stud holes are drilled through into the valve train, not blind holes. Should these studs have some pipe dope or sealer on them when I re-install them or is never sieze good enough?
 
intake gasket will have instructions. Exhaust needs high temp sealant on studs, bolts need something that allows re-tightening. There could be an issue with coolant leaking from an exhaust bolt.

People who used to run the 1850's have told me the muffler would glow red at night, gets that hot. Pipe dope isn't going to last long.
