1800 Hydrapower

I am working on my 1800 diesel hydrapower. I have it apart now and didn't find what I thought I would. The two speed shifted just fine never stalled but when shifted into direct drive there is deep growl coming from the 2speed I was certain it was just a shaft bearing. Now that it is apart all bearings are in great condition along with all the gears. My question is what is going on? Also I changed oil in the hydra power about 50 hrs ago hoping that would fix it and found chunks of what I thought was bearing cage (part of the reason I was sure it was a shaft bearing). And I didn't check pump pressure. Any thoughts appreciated thank you.
 
I always cut the filter open and check the element for metal.

Noise causes --
Could be a problem with your transmission or finals? Drop a little oil and check for metal.

Maybe clutch or chain coupling issues?
