Injection pump question

I was trying to get my 5 star diesel (bosch injection pump-same as M5) running yesterday. I got the fuel to gravity flow through the first 2 filters. Then I pulled the side piece off the side of the pump, so I could turn the little gear and get fuel to the last filter. I noticed that the gear turned, but the shaft did not turn. I know the shaft should turn, because I checked another pump. What would cause that little shaft to stop turning, and how can it be fixed? Thanks
 
May times people have been warned to do screwdriver test on Bosch pump. These pumps have a tendency to seize the plunger in head. A screw driver used in gear setup will check if plunger is stuck. If stuck and engine cranked over shaft will snap off. This is what has happened!
 
Yes, the little transfer pump. I will try your suggestion next I work on the tractor. I ran out of time yesterday. It will soon freeze in Texas, and i was wanting to put antifreeze in it. Instead I just drained the water. I just got the tractor last Monday, and it seems to have been neglected in many ways. Thanks
 
There is a small special key. It is a square key with a pin that connects into shaft. I usually remove gear,clip and key to prime. If you put a cordless drill on shaft it is easy to prime rather than cranking motor over.
 
This is starting to make more sense to me now. I turned and turned that little gear yesterday, and got no results. I realized I had the fuel valve closed. Once I opened the valve, I had plenty of fuel. We pull started the tractor, but it took about 1/2 mile (in road gear). That did not seem right. My other tractors start in about 15 feet. Do I have a pump problem, injector problems, or engine compression problems?
 
First two filters gravity flow. Third has to be pressurized through pump with transfer pump. I think is runs CCW.If third filter not full with no airlocks it will not run. The pump plunger achieves the pressure and side gear setup rotates plunger gear to distribute to injectors.
