Hello, I am in the process of flushing my hydraulic system
and I am curious what this part is on the side of my MF40
Industrial?

Are there two filters? I ordered one and it is small. Looks like
it goes to the hydraulic pump under the seat. I can't find the
part number for the filter in the picture. Any help would be
greatly appreciated. I ordered a service manual, but would
like to get the parts to work on it this weekend.

Check the HYDRAULIC PUMP AND OIL FILTER link on the left.
 
This guys are right, it is the proper filter for the loader, which should have its own pump coming off the crankshaft up front. If that loader is powered from the inside hydraulics, you will be disappointed... that is a powerful item if set up properly.
 
The internal hydraulic pump that works the 3 point on a MF tractor is around 4.5 gpm. The front mounted pump is around 21 gpm, and uses the loader mounting frame as the reservoir.
