Massey 165 noise

I just purchased a Massey Ferguson 165 with independent power take off. Dual remotes. I seems to have a clunking in the transmission when running. When it's running it makes the noise twice waits 4-5 seconds and does it again. It doesn't matter where the three point arms are located. The three point arms go up and down like they should. The noise doesn't change when I push the clutch down. Any kind of help would be great. If you need more information please let me know.
 
Hi Dean,
Some tractors left the factory with a dual stage clutch and an independant PTO. Do you have a single or dual stage clutch? Does this noise occur when you have something mounted on the three point linkage? If so it may be the linkage is falling due to an internal leak or wear and then it activates to raise the linkage to the selected height. It is possible that you have a pump dowel pin broken or possibly a broken front pump plate.
Will the noise still occur if the clutch pedal is held fully down?

Is it the true independent PTO or a two stage? My 175 was clunking and it was a broken tooth on the PTO input. It didn't wait 4 or 5 seconds though.
 
It definitely looks like a single stage clutch, I only have one option for the power take off on or off, I don't have anything mounted on the 3 point arms right now and never did try it when something was hooked up to it. The noise is still there when I am not pushing the clutch or pushing on the clutch a little bit or all the way.
 
Do you have a Pressure Control quadrant forward of the Position Control quadrant? Have you checked for the noise with the Position Control lever and linkage lowered? If the Position Control lever even if it is against its stop it may be travelling a fraction too far and just entering the Constant pumping section. When the linkage would appear to be fully raised try and lift the linkage further by hand. If set correctly the linkage should still be able to be lifted by hand by one to two inches at the linkage ends. If it is tight adjust the quadrant stop until the figure above is achieved. People adjust the stop to the maximum travel to gain a little lift height. THIS IS WRONG!.

I tried to put the link arms in a different location all the way up or down it didn't matter the noise was still there. I split the tractor today and the needle bearing are missing in the idler gear on the auxiliary pump, going to order parts, not sure if that's where the noise is coming from.
 
Just installed new idler bearing between multi power pump and lift pump and noise is still there, split tractor and started it, noise is still there not as loud thou, so something in transmission or bell housing making the noise. Any more ideas????
