John Deere 4040 with mw turbo problems

Hello, sorry for the dumb question here, I?m just stumped.I have a Deere 4040 that I bought that was sitting for about 10 years outside. Tractor has higher hours, around 9 k, but did not use any oil. The tractor however was parked because it started to get antifreeze in the oil. I pulled the head off, found a bad head gasket as well as 2 broken head studs. I had the head machined, redid the head studs, new head gasket, put it together, not getting antifreeze in the oil anymore, so that problem is fixed. However, the tractor just runs crappy, and doesn?t seem to have a lot of power at all, with white/grey smoke. With that, I replaced the injectors, cleaned fuel system out, which seemed to help some, just not a lot. It?s still running rather ?choppy? and hard starting. I?ve got a 4430, which sounds way smoother than this 4040. Now, the tractor has a m and w turbo on it, which was in it from the day it was new. I know it?s hard to tell without seeing it, but what should I be looking at next? Think the turbo possibly? Any checks I can do or try? Sorry for the dumb question, just looking for some advice on what I should be looking at. Thank you in advance for your help.
 
I can only give general assistance here and that is what condition are valves and valve seats ,did you fit new air filter also for the head gasket to fail could be caused by overheating so is the radiator core clear and is the fan blade clean as when I cleaned the fan blade on our 2040 cooling was greatly improved you say it has done 9000 hours surely that is just about run in for a John Deere
 
White/grey smoke can be an indicator of low compression OR retarded timing OR buring coolant OR a combination of all three.

Compression and/or cylinder leak down test to start.

Should always make sure the base engine is in good condition before proceeding to more advanced troubleshooting.......Although checking the base timing wouldn't hurt & some of the more experienced here could point you in the direction of how to test the advance mechanism in the injection pump.

There very well could be issues with the turbo but I doubt that they'd affect how it starts or idles....

Since the tractor sat 10 years, I would be suspect of the injection pump working properly. I would advance the pump a few degrees and see if the tractor starts or runs any better. It's not uncommon for injection pumps to have corrosion inside after a long hiatus, which can affect timing advance and fuel delivery. Did you have the new injectors tested before you installed them. After several bad "new" injectors, I will no longer install new or rebuilt injectors without testing them. Also you can loosen the exhaust manifold a lot and determine which cylinders are running properly and not. Proper running cylinders will burn clean, improper will have white/blue smoke. By the way, the 4040 came from Deere with out a turbo, the M&W was added after the fact and will most likely be a RaJay turbo. I suspect the turbo was added after the tractors warranty had expired since adding the turbo would have voided the warranty.
