I rebuilt a 3010 diesel last year. Used a after market kit it contained new rod bolts. I am rebuilding a 3020 diesel right now with a john Deere kit it does not have new rod bolts. Does john Deere recommend using new bolts.
 
Yes, it is recommended but Deere can get more money selling them separately. Makes their kit seem closer in price to others until you realize you also need rod bolts, pin bushings, cam bearings, etc. They also use an updated torque-turn method to tighten.
 

Fasteners of all types can and do wear out. Threads in bosses should be chased and cleaned. The top thread on the block in some instances should be relieved as the metal around threaded bosses heaves up when the head fastener is torqued. The head will otherwise squeese down on the raised metal around the threads rather than out between the fasteners where the gasket requires compression.
 
I always chase the threads and replace all the hardware with an engine O/H,and of course I buff all the bosses with a sanding disc. When they go out the door I don't want to worry about them...a bad or dirty thread will not torque well, and all bolts stretch a bit when they are tightened down, so the second time they stretch sets them up for failure latter on,, and some of these old 4020's have been rebuilt several times,, the price of a hat full of hardware is more than worth it for peace of mind...
