John deere 40S propeller shaft stuck

I need some ideas from anyone who has changed a clutch, pressure plate etc. in a JD 40 Standard. I am restoring mine and have gotten to the point of replacing the above mentioned parts. I split the engine from the center housing, when I pulled the engine forward, the propeller shaft came forward with it. The shaft must not have been pinned to the transmission input shaft. Anyway, the propeller shaft is stuck to the pilot bearing, and I mean really stuck. I pulled the engine and shaft as far forward as it would go and removed the pressure plate. The clutch disc is free on the splines of the shaft, but the shaft will not come out of the pilot bearing! I thought a few whacks on the back of the flywheel with a maul and block of oak would dislodge it, but nothing is moving. Any suggestions from someone who has had this problem?
 
I have not had this problem.

What does this mean?
Is the electrical harness still attached?
Steering shaft still in place?
TOM lines attached?

I visualize the engine block on a stand with 3' of propeller shaft sticking out in space.
Is this what you have?
 
Well, your visualization is partly correct, except the rear end of the shaft will not pass through the interior casting behind the throw-out bearing. the shaft must be removed from the rear, no other way. Therefore the engine and the center housing cannot be separated at this time. The tractor is stripped down to bare carcass, no wires, no lines, just bare bones engine, center section (bell housing), transmission and finals. Need advise from someone who has had this problem. Thanks
