JD 4040 transmission pto issue

I have a 4040 JD that has quit pulling & the PTO quit slowly while cutting grass with a 10' bush hog. I drained the transmission oil. The filter did have fines that may have plugged it. I pulled the bottom plug where they have a screen. The screen had paper like pieces around it. I plan to flush it with a 2:1 Hyd/Diesel mix. Can anyone tell me whats happening? Is there a paper like plate that may have worn off? Thanks in advance!!

I will suggest to clutch & pto pressures on LH side of tractor. I would be hesitant to flush hyd system on your tractor with diesel. I think it would take multiple hyd oil changes to remove diesel remnants.
 
Thanks, The oil looked clean after I removed the bottom screen. I will change the filter
and oil today.I will get a mechanic to look at it.
 
Does anyone know what the dark paper is that is in the oil?
Is it part of the brakes or transmission?
Maybe someone has experienced this before.

Iirc if somebody has replaced the trans filter in the past but inadvertently tossed some of the components out that were stuck to the old filter . The new filter will bypass dirty oil and spin it's self into bits.
