You can try removing the square drive shafts between center gearbox and wing and line blades up 90 degrees to each other. If they won't (time) at that point you may need to disassemble one outer gear box. You can re-time the two gears inside the gear box a few degrees this away. This will be a big job!

I bet your oil seals are leaking just like mine and most all I have ever seen. I finally broke a few cogs off one of the gears in outer box this spring. We ran this mower for 20? years. Went and bought a new rhino ts-12.
 
I have all three gear boxes off, have replaced all bearings and seals.So i need to have one cutter 90 degrees or 1/4 turn different than the other. If they won't be at that angle with the square shaft installed through all gear boxes I'll have to change gear position in one or both outer boxes.
 
We also have replaced twisted square shaft, as well as a sleeve that the square shaft slides in. All this gearing needs to be tight and in just right timing so blades won't hit.

It sounds like you got it down path.
