Being a pull type, can I assume the PTO doesn't go directly from the gearbox to the tractor unsupported? A worn PTO support won't help any. Drawbar length can also affect your issue.
 
Randy, did you study uner Pickasso? Any ways, note that the shaft fits are not square, but rectangular, so the shaft is supposed to only fit one way. Some of the older machines may have been square. And, I have found that some manufacturers intentionally msde the shaft so they are 1/4 turn out from a standard shaft so you had a better chance of going to them for parts. NH pulled that one on some balers they produced. That chatter may also be caused by a bad universal or a worn bearing or out of balance or bent shaft.
 
I know this will sound strange but, smear grease on the male portion of the shaft before inserting it into the female end. Unless the joints are worn badly, this will most likely cure your "noise problem"!
 
I axs myself thet allus tha time. Man's gotta be dumber than a box a shucks ta play nersemade to a cow, an even like it. I wish I waz a Eyenstine or sumthin.......meebe I'd invinted a ETD or a aurtermatic nose picker or sumthon!!!
 
This may not help, but when I bought my New Holland baler, the mid joint bearing carrier was set for a tractor whose PTO was at a different height than mine. The shaft assy was not level going into my tractors PTO. I adjusted the height to level and the clattering has pretty much vanished.

Did someone get the joints out of phase? That can cause a clatter. It would relate to whether the shafts can be put together a quarter turn off.
 
Also the center of the middle section of the shaft should be over the hitch pin if possible. Although clatter is not desirable, sometimes it cannot be avoided.
