How do the charging systems work on garden tractors, such as gt16's? Can they operate the lights as long as they are running and charge the battery?

It depends on which engine you have. Some use a stator that develops AC voltage and have a rectifier/regulator that converts the AC to DC voltage for charging your battery. Some use a diode with the stator to convert to Dc volts.

If the charging system is working and keeping the battery charged you can use your lights. Use a volt meter set on DC volts you can check your charging voltage across the battery terminals. You need the engine at 1/2 throttle or better. Should see 14-14.5 volts on a 12 volt system. Some of the newer B&S engines use this for charging the battery. Hal

ON an old 8 HP briggs I used to have it had 2 stator windings. ONe AC and just for lights and another one with a rectifer to charge the battery.
 
Here are some wiring diagrams used on some Kohler engines. One only charges at 3 amps and one at 15 amps.
