Ford 5000 Ipto noisy?

I have a question about the independent PTO on the 5000. It is very noisy when engaged like clang clang and a deep roaring. I never owned a 5,000 so I don't know if this is normal or not. The PTO has new bearings and the end Play is set correctly there is some play in the gears from wear
 
Is it a 2-speed or single-speed PTO? If it is a 2-speed, and the engine is at idle and the oil is hot, some disconcerting rattle is quite normal coming from the gears. It should go away however as soon as the engine is revved up.

It is a single speed 540 pto. I may have found a issue I pulled out the upper gear and shaft put the shaft in my lathe and indicated the shaft is not straight. That is a heavy duty shaft hard to believe it is twisted. I have a shaft on the way I hope this solves it, if not. I really don't know.
 
I'm hoping somebody can chime in here. I got the new shaft and a new gear that's on the top that runs on the big gear. So after installing it is still raising sand I think the sound is traveling here's what I know so far. When the PTO was spinning with brake applied it does not make any noise as soon as I engage the PTO it starts making noise I have also noticed if I raise the lift the noise goes away until the lip reaches its stopping point. I thought maybe it could be the front clutch gear but it turns all the time along with the hydraulic pump and the idle gear the PTO works fine when engaged and stops fine when I adjust the brake I just don't understand what it could be hopefully somebody can help thanks
 
Okay guys I pulled the top cover off yesterday I did not find anything wrong other than when I pulled the clutch pack off the three Tang thrust washer Tang's we're out of the holes . I don't think that could have caused any racket but it is possible that only for the clutches were engaged I turn the tractor over and looked at the front shaft it seems to be running true the idle gear to the pump gear is fine my clutch drive gear was wore so I'm replacing it other than that I don't have a clue where all the noise is coming from.
