I just drained the transmission and rear
end/hydraulic oils. Transmission came out
as white as milk and rear end/hydraulic was
black. My question is can I put 4 or 5
gallons of diesel fuel in both to flush
overnight? I would not start or run the
tractor. Is this a big no no??? Thank you!

Just let sit with plugs out over nite. fill back up sometime tomorrow and itll be fine. The white is condensation which nothing can be done about.

IF the old oil is clean; put it on a heater and heat to 180* or so and the water will "boil out". You can then use the old dewatered oil to flush more out. Then refill with fresh. On our '66 3000 found the seals around the shift levers to be poor. Slid old milk inflations over the handles to help seal the rain water out.
