76 550 rough and smokey after CAV control housing re-seal

76 ford 550 backhoe running rough. I pulled the fuel pump, I was stuck sideways on a steep hill so I could not raise the loader arms to work on it. To pull the pump I had to pull the intake manifold to get at everything. SO, I sealed the control housing leaks at the shut-off and throttle shafts, put new O-rings and gasket, new intake gasket, all the good stuff. Got it started again but now it runs rough and smokes horribly. It ran smooth with much less smoke before. shouldn't be the timing as I heard the drive gear shouldn't skip a tooth while in the housing.
I do have a manual for it, and use it, just looking for any guidance I can get.
perhaps the timing got screwed up while apart?
leaking intake manifold? I torqued a new gasket on properly, or not
injectors? seems like if one clogged it wouldn't smoke as much, it looks like white unburnt fuel smoke....but I'm no expert.

I was able to pull forward to a level spot and raised the loader to work on it.....what a treat.
 
Does the intake manifold have a Thermostart on it? Those do fail sometimes, allowing fuel into the manifold when it shouldn't and cause the smoke trouble.
 
Turns out, you can adjust the timing a bit by twisting the pump.....ya go ahead and say it.....Anyway, adjusted the final timing there and it runs perfect.
