I have a ford 960 and when it warms up the hydraulic pump starts to rattle, it only doesn't when the 3 point is not moving. If you raise the 3 point it will stop making noise until it's done moving. I have replace the wobble shaft, drive hear in the pump and the bearings. Please let me know what you think this is cause it is really bugging me.

Your next move is the timing gears at the front of the engine. Camshaft and crankshaft gears.

Why would those have anything to do with the hydraulic pump though because I know the sound is coming from th pump. I never replaced the thrust bearing in the pump could those make noise if it is worn out

Worn timing gears create a backlash effect. Yes it is easer to look into the pump to make sure, and I would look there first but, timing gears have solved a number of pump noises
