Is the Pto shaft different length compared to a 5 speed transmission? I am doing a swap just keep running into little challenges.

No! not according to Messick's parts catalog. 312109 is the only part # shown for the*01 series tractors with single speed PTO. It is, however, a different and NLA part # for an SOS w/deluxe 2 speed PTO.

I am swapping out the SOS for a 5 Speed. The tractor ia 901 and the transmission came out of a 900.

900 5 speed will not fit a 901 , without making some changes Different splines

In my experience, that depends on if it's an early *01 or a late *01. My early 841 has the same-splined transmission input shaft as the 800 series. Not sure if the same holds true for other splined parts, but it stands to reason it would.
