Ford 3600 Diesel Starts but quits running.

I had issues with the Injector pump and it may still be the problem. The pump had leaking issues around the throttle and other areas in the top end but was running ok. I Bought the seals and a new gasket but when removing the top the throttle spring fell out so I did not know exactly which position it went back in. Got great help from diesel tech on this forum and got the old girl to crank. Problem now is that she runs and sounds good for about 30 seconds then starts to sound like she is starving for fuel and dies. I can wait for about a minute and she will crank back up and repeat the same. I have replaced the fuel filter and cleaned the tank and tank screen. I have checked the lines for obstructions and found nothing. I am just about to go nuts trying to figure this one out. Any help would be greatly appreciated.

When you break the line before the filter how long does it take to run out a quart. My 9000 would flow 6 oz quickly but hours to fill a quart before I unplugged the line.

Did you happen to change the fuel filter too? If so what brand did you use? If NAPA 3166 make sure the filter top fuel inlet groove DOES NOT have an O ring in it as the flow will be restricted or even stopped. Check out the MF 290 thread on the Massey forum and you will see what to watch for. Does not happen with CAV filters. Worth a look.
