T O-35 Rust on top of top cover and lift shaft

Surface rust on link shaft of my To 35 Deluxe was discovered when we went to replace the hyd pump.Is there a good way to remove this and the coat/treat the shaft from rusting again? My thought is that even with a new/rebuilt with a filter on the pump(the original one didn't have a filter} ,i ddn't want to keep havng rust get back into the fluid again and casue problems.

Rust is caused by water in the oil. There are three places water can enter one is the gear shifter boot two is the hi-lo shifter boot and three is just in front of where the top link hooks into the tractor there is a rubber boot there if that is cracked or missing water can enter.
