I'm still waiting for my manuals to get here and I am sure the main clutch needs adjusted because it grinds a little going into gear. I just don't have the specs yet. I'll look at the TA adjustment too. Also It's starting to smoke less! It may have been a stuck ring or too. It had sat for three years prior to my purchase. I need to hook it to something and work the snot out of it...

That tractor has (or should have) Hytran or equivalent fluid in the transmission/rear end. That stuff is thin and does not stop rotating gears as quickly as older tractors that had 90 weight in the transmission. That may be the cause of your gear clash.
