Yep. They go under the nuts that hold the valve cover down.

You might also want to look at the top of the valve cover. The area where the studs come through is supposed to be nice and flat. If a previous mechanic has over-tightened the nuts, that area will be concaved and will be difficult to keep from leaking. Turn the cover upside down on a flat block of wood, and then use another long piece of wood and a hammer to drive the concaved area back to where it is flat once again.
