When the clutch pedal is pushed in while shifting it has major
grinding noise. Once in gear and clutch released noise is gone.
Any help is appreciated.

pilot bearing inthe crank, clutch linkage needs to be adjusted,throw-out bearing is bad, even bad pressure plate could be all of these or just one nothing that a good mechanic couldnt fix.Look around there has to be someone who is familiar with a Cub

That can be one of a number of problems
#1 your trying to shift to fast and the transmission has not come to a stop before you shift
#2 the throw out bearing maybe going bad or is out of adjustment
#3 the pilot bearing is going bad so it keeps the transmission input shaft spinning
#4 the pressure plate could be going bad
#5 the clutch disk is coming apart and starting to stack up on it self

Thanks for all the answers. Next question is how do you tell what the problem is? Do I just tear it a part?

Co-worker 20 years ago had problems with the throw-out bearing in his Cub Farmall. He replaced it along with a new clutch install. He thought he was ready for years and years more use of the little tractor. Turned out the company making the T/O bearing, actually a Bushing, used a slightly different material than what the print called for which caused the quick wear of the bushing. He found out the New supplier was a small machine shop about three miles from his house that our company did quite a bit of business with. He got an advance sample part for durability testing that last I knew lasted several years of casual use.

Well again you need to trouble shoot.
#1 make sure the transmission is full of the correct type of oil not water and oil mix
#2 make sure you have the correct free play in the clutch pedal.
3 when you push the clutch pedal down do not try to shift into gear right away give it 20 seconds or so to stop the transmission parts to from spinning

In the subject line you said "gears grind" but in your original post you say "When the clutch pedal is pushed in". The gears aren't going to grind until you try to move the shift lever. Those are 2 different problems that require different fixes. In this thread, you have been given instructions for dealing with both. None of the solutions will work if applied to the wrong problem.

So which is it?

In that case, follow what 47fivewindow said:
"If it only grinds all the way down, but releases ok before that point, add a little freeplay to the pedal. If it's not releasing the clutch fingers are adjustable."

The problem could be a worn out throwout bearing, misadjusted clutch fingers, or some of each. You can go a little over spec on the freeplay, which may fix it or may be only a bandaid. If it will still disengage with extra freeplay, you can run it that way.

Take the cover off the hand hole on the bottom and look at the bearing. There should be a graphite ring projecting some distance out from the cast carrier. If not, it needs replacing. If it is, you my need to adjust the fingers which can be done through the hand hole.

If it is an older cub many of them used a carbon throw out bearing which is not really a bearing at all so if it is worn out it can and will make odd noises and sooner of later stop working at all
