Clunking PTO

So I have a 300 utility and I was able to borrow a rototiller for some foodplots. So when I had the tiller lifted and also when it was working the pto hard, it would make a clunking noise up in the clutch area. It does need a new clutch due to excess pedal free play could it be somehow related? Or what else would cause this?
 
If the Universal Joints are running at a sevier angle, or not in phase with each other on each end, the drive line will accelerate and decelerate twice for every
revolution. This change in speed is focused on the least massive component, which might be the tractor'd PTO components. If the clunking happens at engine speed, it
could be tooth issues in the gear drive from the clutch to the PTO drive shaft. If it is at PTO speed it is likely the angel issue. Don't operate it at those angles it
can make expensive components fail. Jim
 

Yes well that is when I really noticed it is when I would raise it up to turn around at the end. It definitely seemed to be worse when turning sharp. By shutting down the pto and raising just a little off the ground on the turns it seemed ok. Just wasn't sure if something is ready to let loose in there. To me it seemed like the knocking was coming from right where the engine and transmission meet.
