Hello I am a new member to this site,
I am a senior in high school and my FFA Chapter acquired a 1944 Farmall H 4 years ago and the previous engine class took the tractor apart. Currently the motor block is off the tractor. I am curious on the dowel pins that help line the motor up to the clutch housing. Does the threaded or non threaded end of pin go in the clutch housing? Also the clutch disc is getting replacing and not sure which end of the disc goes towards the flywheel and which goes toward the tractor? Does the protruding (longer side) go towards the motor or vice versa?
Any input would be greatly appreciated.

Threaded side of the pins should be SHOWING on the outside, so the smooth side goes through the engine flange, and then into the bell housing, leaving all of the threads showing on the outside of the engine flange.

Not %100 sure on the clutch, but I am pretty sure the wider side of the clutch goes onto the input shaft, so that would be vise versa of what YOU are saying. Long side into tractor, shorty side against engine? I think....

Congrats on getting it put back together! I am 17 as well, and have been into the internals of an H more than once. . . . :
 
Is this the longer side of the disc? If correct, nnalert doesn't seem to fit in the groove of pressure plate when it is put on.

As Bryce says, the threaded part of the dowel will be exposed and the smooth part will go through the mid plate and into the torque tube (clutch housing).

On the clutch disk, the longer part of the splined hub will face away from the engine. The sheet metal oil slinger will face toward the engine. On H's and M's you can grease the clutch shaft pilot bearing and the design of the flywheel along with that slinger is to prevent excess grease from migrating onto the clutch lining.
 
Great project for you folks. A lot of good basic mechanics in one of these tractors.
The threads on the dowels was IH's way of providing a way of pulling the dowels out by using a nut on the threads to pull them.

If you install wrong the disc cannot touch the flywheel so the "long" side faces towards the rear or pressure plate side.
 
Possible that if the disc was put in
backwards, that was causing the motor to
become tight and unable to turn with a rod
in the end of the crankshaft when the four
bolts on each of the rails are bolted up to
the motor? FYI: the motor turns free and
easy until the bolts that go thru the rails
to the housing are tightened up.
