John Deere 400 fuel problem

Hey all, I went to start up the John Deere 400 dozer I just bought. It Had a fuel problem in the past so it has a new injection pump and new fuel pump.. turned out there was a bunch of rust in the bottom of the tank so the person I bought it from ran a hose into the bottom of the tank sticking up 1? from the bottom. Then he never finished it. So today I went out to bleed the system. I was able to get fuel up to the fuel filter. But then I could get no fuel out of the bleed plug on the fuel filter.. so I took the glass sediment bowl off and there was a bunch of brow crap in it.. when i took the sediment bowl off, I cranked the motor and it poured diesel out. My question is if the fuel pump is pumping the diesel into the filter housing, why is the fuel not coming to the top of the filter and out the bleed plug/ fuel line to injection pump? The filter doesn?t look that bad from what I can see (hard to tell) . But the top of the fiter that has the o-ring on it (not the o-ring itself) was also was rusty brown looking which was weird..I figured that was just moisture that got in over winter but could be the same stuff that was in the glass sediment bowl.
