JD 240 Skid Steer Missing Badly

Hello all....our 2001 JD 240 skid steer's engine is missing pretty bad and has low power. Now we have had the machine for around 12 years with no major problems except that it has some sort of trash in the fuel tank. Was like that when we bought it. When it acts up it will start missing and loose power. We then take the in-line fuel filter and blow it out/clean it with compressed air and this black stuff comes out. It only happens once, twice a year and its an easy fix. We do replace that filter every 2-3 years. The loader gets regular light use around our 5 acre homeplace.

Now I'm having the same issue but I can't get the miss to go away. We just changed all fuel filters and have bled the air out and she still runs very bad. Any thoughts before I take it to the JD dealer to let them diagnose and repair it?

Ultimately It needs to go to the dealer becuase it also needs a few other small things corrected like the parking brake engaging randomly while operating, steering creep while in park, and a new seat.
 
Is there a screen on the inlet of the pump? Have check the rubber line between tank and inline filter? Black stuff could be the hose deteriorating. Any chance this thing has had biodiesel run in it?

There is a good steady stream of fuel. Could be the hose deteriating but I wouldn't think too much. Its been doing this off and on for about 10 years.

Check the supply line going to the injector pump to make sure it is getting full supply of fuel. Then you know from the tank to the injection pump is not your problem.
Also, we have had a lot of issues with tractors that run biodiesel. It plugs up the injector pump and creates a black gel like substance in the pump and the lines. Most injector pumps have a return line or a bleeder. I've had good luck opening those up and pushing fuel through them. Sometimes you have to use air to force it through. Get it to where you have fuel coming through and then you know your injector pump is not plugged. I add additives to fresh diesel (diesel quality matters guys more than people know - don't use junk diesel) and that will help clean up the system.
I just recently had this problem on a Ford diesel. I used the return line and the bleeder and forced it with air. Then I put in quality diesel and let it run an hour. She fires up and runs smooth.
