Wd45 Engine Shims

Putting a clutch in our WD45 and as we were taking the motor mount bolts loose I found that the two front engine mounting bolts were completely gone. There was one shim sticking part way out from underneath the engine. Looked in my IT manual and it says to "vary shims to obtain proper engine to clutch shaft alignment," but it doesn't say how to tell what that is. Does anyone have any advice on knowing what proper alignment is and knowing if I've lost any shims out of there? Thanks in advance for any help!
 
From the AC service manual...
"With the engine bolted solidly to the clutch housing tighten front support to side frames only. Place as many shims as possible between front support and timing gear case. Loosen frame bolts install shims adding one .005" shim to amount previously determined. Install cap screws and torque to 45 ft-lbs."
