Deleting Hand clutch from WD

I have the tractor split and the torque tube separated from the transmission. The hand clutch is also out. I have the piece that you bolt to the existing PTO drive gear that the clutch unbolted from. My question is there is a narrow boss on both pieces that wont allow the two pieces to mate without a gap. Is this OK or should that boss be machined off of both pieces? This is a pulling tractor by the way so that's asking a good bit out of four 7/16 bolts.

Grind it off of both pieces with a grinder, so they are flat. It will take a while....that gear is pretty hard.

I have access to a lathes, mills and surface grinders. Thanks for answering the question. I thought that would be the answer.

Well I machined the bosses off of the mating flange, and ended up having to make a 3/16ths spacer to go between the two pieces. Seems that during the manufacturing process. the bolt holes were not clocked to the internal splines so the bolt holes didn't line up.
 
Why not push the foot clutch in and rotate the engine clutch shaft until the holes line up?

If I had left the bosses on the two flanges everything would have worked ok. But since I removed them the far left flange in your depiction actually would slide onto the shaft about 3/16ths. the splines in the flange IDs are not clocked to the bolt hole pattern. therefore without a spacer (replaced the spacing the bosses provided) the bolt holes don't line up.
