Need help on my 5050 hydraulics

I really need some help on this situation. All the recent rains in Texas lately has caused me big problems with my 5050.
I got it stuck in my back 40 so to speak and it was bogged down deep. The rain just kept coming and it got up over the transmission and displaced all the oil in the hydraulic system.
Was going to drain it all and then refill and then discovered i had no idea what i was into. I am getting a manual but it won't get here for a week or more and what i need to do is urgent.
Soooo, maybe someone out there can help me. Here are my questions:
1) Is the differential and hydraulic system linked and use same oil reservoir?
2) Where is the hydraulic oil drain plug?
3) Where is the hydraulic oil filler plug.
I have looked it all over and can not these items.

Two drain plugs under the tractor,hydraulic and rear together,pull the metal screen out of the suction line and clean it up.Oil filler plug is up next to the gear shift lever.I'd drain all I could add oil run it some and drain it again.

OK, Great,
found it all and did everything you suggested. Flushed it all 3 times and pretty much cleared up the water contamination thing.
However, the lift won't work. I pulled the high side of the auxilary unit and has so little presure i can stop it with my hand. Must have trashed the pump??

Its lost its prime,pull the screen again any water in the screen and no oil will go thru it
then open one of the remote ports up so oil can shoot out of it hold the lever down for that port and the pump will usually pick up the oil pretty quick.Be careful as oil will shoot every where when it does take hold.
